I think it will all make sense in the end, that's Morrison's way of writing. I agree that it probably should have been 12 issues. This story is even more complicated than the first Crisis (which, come to think of it, was mostly "heroes punch things"). It deserved a more drawn-out treatment. And possibly DC shouldn't have been trying to run other big storylines at the same time.
